In terms of the facilities in high school, its probably Ateneo De Cebu. That's where my daughter studies. However, in terms of holistic education, the best high school here in Cebu at least, is not a private school but rather a public school, National Science High School in Labangon. Advance ilang training sa math and science. Screening process palang daan you know they'll only admit the best student, i.e., the top 10% of the graduating class. One of the best private school here in Cebu, Paref Southcrest even uses their curriculum. When I studied engineering in USC-TC, I noticed our classmates from Science High were far more proficient in mathematics, chemistry and physics. Now that I'm studying law in USC, I also noticed that most of the top students are from Science High.
