Favorite apps? I have many, but in no particular order...
1. Titanium Backup - The #1 must-have app for rooted phones! I use it backup everything: my apps, settings, contacts, mms, etc., and the backups are scheduled so I don't even have to do anything. Absolutely essential if you do any kind of tinkering on your phone. I also strongly suggest getting the pro version over the free one (although the free one is also good).
2. AirDroid - There's absolutely nothing on IOS like this app. Wireless file transfers, phone management, SMS/MMS and more, all from your web browser. Goodbye cables.
3. APK Share & Backup - I use this to share my apps with other people since my phone doesn't have that feature natively.
4. Cool Reader - My e-book reader; it reads practically any format.
5. ES File Explorer - The best file manager for Android, IMHO. Wireless LAN transfers, built-in samba support... it's got almost everything. It also allows you root access if your phone is rooted.
6. TubeMate (not on Google Play) - The only YouTube downloader that actually works.

I've tried Root Explorer and while it's a nice app, I'm not a fan of its aesthetics. Plus, it has less features that ES File Explorer. The lack of LAN and Samba capability, in particular, is a deal breaker. There's also the fact that Root Explorer is a paid app while ES File Explorer gives you more features for free.
As for Wifi File Transfer Pro... frankly, AirDroid blows it out of the water. AirDroid does everything Wifi File Transfer Pro does, plus it also allows you to view phone information (battery, internal and external storage stats, signal strength, etc.), send/receive SMS on your browser, play music and videos from your phone directly in your browser, install, uninstall or backup apps, it has a phone locator feature (in case of lost or stolen phones), remote wipe (on rooted phones), remote camera control, and more. Also, AirDroid is free while Wifi File Transfer Pro isn't.
