Yes, but this could've been replaced if the Philippine Railway Company had the resources at the time. The rail systems in Manila, though badly damaged, were still enough to be replaced with the LRT.
Unfortunately, much of the PRC's funding came from the U.S., who apparently brought home some, if not most, of the steam engines after WWII. Such is the price of independence.
Anyway, this is what most history buffs in the city have told me.

Improve public transportation, reduce the crime rate and then:
Tax the ownership of private vehicles. Make it harder for families to own more than 1 car per family. Private vehicles make up most of the traffic by a wide margin. Say for example: 2nd vehicle is taxed high enough to double the price of the automobile.
Ahhh well. That is the sad reality. Sayang kaayo when one thinks about it. To think Cebu had a rail system running all the way from Argao to Danao. In fact, there are still parts of the railway in Carcar located behind houses and such. If we had maintained the rails, and somehow kept the engines instead of selling some of them off, then perhaps we'd still have a railway system today.
Then again, perhaps we're better off. Train systems are ridiculously expensive to run, mainly because of the infrastructure required. In Europe, a Eurostar ticket (European train service) costs more than a plane ticket.
