whats the brand and model of your flash drive? look for its product details to see whats included. If its important, then backup, if not then you won't a problem erasing it. Easy...
Another great tool for managing partitions is PARTEDMAGIC- a Linux distro that is made just for that purpose. It's Open Source and therefore free to download. You can then burn the iso as a LiveCD- a bootable CD. Boot from the LiveCd, and you have a fully functional OS for managing your partitions. You can also install the OS to your USB drive.
Another alternative is Linux Puppy.
TS if u already reformatted ur drive but still experience the same problem then do this:
Make a new folder(any name u like) then copy the files inside the new folder ....
